Why do manufacturers customise Android when it makes it harder to release software updates when the new version of Android comes out?

1) When Android was born it fell off the ugly tree and hit every branch! OEMs HAD to make
2) Differentiation. TS phones look very similar as is. You need some distinguishing decoration.

To make different phones stand out. Every manufacturer would like to catch attention of consumer. Mobile providers want to keep consistent experience (cough Verizon) across different phones.
Look at Samsung and Apple - ridiculous amount of crap bundled up with each phone/OS release, forcing consumer to keep upgrading hardware. Do you know of anyone who actually uses at least half of what is bundled with Samsung or iOS? Looks good for the show to catch attention. And it actually works - two most popular ones.
Look at Moto G - performance, consistent experience, 1/4 the price, but it doesn't sell as well.
